The first half ended goalless, with both teams struggling to open the scoring.
However, Sunday Faleye netted the only goal of the encounter in the 79th minute.
The win takes the Super Eagles to four points from two matches, after Salisu Yusuf’s men drew their first game with Rwanda.
Libya are second with three points ahead of Rwanda’s game with Equatorial Guinea.
Nigeria’s last group game is against Equatorial Guinea on Tuesday, while Libya battle Rwanda simultaneously.
